В случае световой микроскопии используются селективные красители, окрашивающие конкретную часть клетки, для электронной микроскопии используются электронно-плотные материалы, такие, как соли осмия, урана и свинца, которые связываются с различными компонентами клетки и увеличивают их электронную плотность.

Метод изучения морфологии и подвижности микроорганизмов. Для окраски применяют чаще всего анилиновые красители, растворы которых соединяют с микробной взвесью на предметном стекле.
Метод, используемый в световой и электронной микроскопии, при котором окрашивается или делается непрозрачным фон, но не сам образец.
Процедура окрашивания, имеющая большое значение для идентификации бактерий. Клетки окрашиваются кристаллическим фиолетовым, а затем разбавленным раствором йода и осветляются этанолом или ацетоном. Грамотрицательные бактерии полностью обесцвечиваются, грам-положительные удерживают краситель.
Метод окрашивания образца для электронной микроскопии, когда образец связывается с электронно-плотным материалом.
